Players use the controller to navigate the aircraft, control speed, fire machine guns, and launch Sidewinder or Phoenix missiles to eliminate targets.

One of the most distinctive and challenging aspects of Top Gun (NES) are the two mini-games: mid-air refueling and aircraft carrier landing. Both require extreme precision and timing. Refueling demands that the player keep the aircraft stable behind the tanker and maintain the correct speed, while carrier landing requires perfect altitude and angle adjustments to touch down on the moving runway. Failing these tasks often results in crashing or running out of fuel, forcing the player to restart.

Enemies in the game include various types of aircraft, from fighter jets to bombers. Each successful mission advances the player to a more difficult level with more dangerous foes.
